Whine,Whine,Whine

I drove a 2006 Base today with purchase in mind. The interior is quite an upgrade from my '01 Base! Two issues stood out: a notchy gear shift and a whine in the lower gears. My '01 is smooth and quiet. Is there an issue or do "they all do that"?

Were there any other issues with the car? If the car is nice otherwise, maybe you can negotiate the cost of a transmission rebuild off of the purchase price?
