When you say you replaced them roof switch, do you mean the center console one that lowers and raises the top? My guess is the latch micro sensor located above the rear view mirror thinks the top isn't latched so it keeps the windows lowered an inch or two.

Try this. With the top closed and unmatched, try pushing with your finger or a pencil on the spot where the latching arm would go when it's closed. If the windows go up, you'll know where the problem is. The problem still may be there even if the pencil test doesn't make a difference. But its worth a try given it takes just a minute.

Have you had the battery disconnected by any chance?
Try cycling the convertible top fully once (completely)... when that's done..
and with the roof closed, close the window and keep the switch pressed
for at least five seconds after the window closes; then open the window
and hold for an additional 5 seconds keeping the switch pressed after it gets
to the bottom. Do this for drivers and passenger windows separately ...
hopefully that should fix the problem!

did you cycle the top from lowered to closed? happened to me twice in one day. once was because the parking brake wouldn't engage the sensor and the other was because the top didn't close fully according to the sensor.
