The easiest engines to swap will be model year 2000 through 2002. The earlier and later engines will require more extensive modification.
In 2002 986s started using a non-return fuel system where the fuel pressure regulator is in the tank instead of on the fuel rail. If you install a 2000 - 2001 engine, keep the fuel hoses from the original engine. There may also be a different coolant temp sensor (2 wire vs 4 wire, I forget which engines have which). As you suggested, it keeps things simpler if you move your original harness, sensors and intake to the new engine.
